In geomorph
, several functions allow analysis of shape
covariation with other matrices, which contain data or parameters. The
table below indicate functions that are frequently used, plus what the
types of analysis they tend to perform.

Phylo-PCA is a little interesting in that it aligns data to an identity matrix that has been transformed. The data are transformed for alignment but not projection. Therefore, the ordination looks like a rotation of the data space, specifically to minimize alignment to phylogeny in the first component.

To summarize: PCA, performed with OLS estimation and no adjustment for phylogeny, find the maximum dispersion of tip taxa along the first component. PACA finds the maximum dispersion of ancestor values along the first component. pPCA finds a first component most independent of phylogeny.
PLS aligns shape data or a portion of it to alternative data sets, or
alternative portions of the data. We will consider three examples, with
