Content Description

In geomorph, several functions allow analysis of shape covariation with other matrices, which contain data or parameters. The table below indicate functions that are frequently used, plus what the types of analysis they tend to perform.

Function Alignment Notes
gm.prcomp Identity matrix or phylogenetic covariance matrix This function is a wrapper for the RRPP::ordinate function, which allows alignment to any kind of matrix. gm.prcomp only aligns data to an identity matrix (PCA) or phylogenetic covariance matrix (PACA), but has options for transforming data or choosing between GLS or OLS estimation.
two.b.pls Any alternative matrix This is a basic function that allows any two data matrices (or vectors) to be input, but a covariance matrix or matrix of model parameters could also be used.
integration.test A portion of shape data This is basically the same as two.b.pls used for comparison of two subsets of shape data. It will perform the partitioning of data. This function is deferred to the module on integration and modularity.
phylo.integration A portion of shape data This is basically the same as integration.test but transforms data based on phylogenetic covariances. This function is deferred to the module on integration and modularity.

Principal component analysis (PCA)

PCA is the same as an alignment of data to an identity matrix (independence). This is an unconstrained alignment. SVD finds principal components (eigenvectors) and singular values that can be transformed into eigenvalues. In gm.prcomp, the set-up is pretty straightforward.

phylo-PCA

Phylo-PCA is a little interesting in that it aligns data to an identity matrix that has been transformed. The data are transformed for alignment but not projection. Therefore, the ordination looks like a rotation of the data space, specifically to minimize alignment to phylogeny in the first component.

To summarize: PCA, performed with OLS estimation and no adjustment for phylogeny, find the maximum dispersion of tip taxa along the first component. PACA finds the maximum dispersion of ancestor values along the first component. pPCA finds a first component most independent of phylogeny.

Partial least-squares (PLS)

PLS aligns shape data or a portion of it to alternative data sets, or alternative portions of the data. We will consider three examples, with the plethShapeFood example data.

Generalized Linear Model (GLM)
